Run the output through an amp-less Leslie or bypassing the built-in amp if one is there. If you're using an M3, you'll need to disconnect the built-in speaker and step-down the output voltage somehow. You probably won't dammage the Marshall amp, but I don't know about the speakers. The reverb can be a nice addition, but too much distortion sounds like crap when using a Hammond.
